Holmes was reportedly persistent about getting sole custody because she did not want her child to be part of her father's Scientology church. Despite Cruise's investment in the church, the actress did not trust it.
In fact, Cruise was asked if the church was the reason behind their divorce, and he responded, "That was one of the assertions, yes."
Suri was reportedly attending a Scientology school in California at the time, and being awarded sole custody would allow Holmes to remove her.

Despite the signed prenup, Holmes won sole custody of Suri, who was eventually taken out of her Scientology school in California.
